Congrats....Great job. Sometimes our truck issues take alot of time and money to investigate. But you did well. Now go tackle your EGR issue. Here is what I went through with my p0401. Gibson I"m too lazy / busy to read you entire link so I am going to sum up what I did to my truck, even thought it may be the same as your link.
Basically one of the most common cures for the P0401 is pull off the T-body and elbow that go into intake manifold. On the side of the elbow there are 2 ports that the EGR lets exhaust gas into the intake through. Those ports are most likely clogged and look like stalagtites sticking through them. Get all the carbon out, pick it out and use a brake cleaner or T-body cleaner something along those lines. It is simple pull off the 4.6L/5.4L cover over the Tbody pull off all the hoses for emissions crap. Remeber where they go but each one will only go into one place. Then there were I think 4 bolts holding the T-body & Elbow on. Take the wire for the T-body that runs to the gas pedal off also remember how it came off. Really simple 30 min max job. GOOD luck, glad to hear it was just a bad coil.
