Unhappy Service engine soon/rough running

I have a 1999 superduty 7.3 that I am the only owner of so I know how it has been treated. about a month ago I started out on a trip towing my 5th wheel when the ses light came on and the truck lost some power. I checked everything I could, added some diesel treatment but nothing helped. The truck was still running and pulling the trailer ok so I continued with my vacation. When I returned home I took it to the dealer and paid $80 for an analysis. The mechanic said it was my wireing harness on the driver side and it would cost me about $400 to fix. I said no thanks I would change it myself. When I left the dealership, she was running fine and no ses light. I drove for about a month with no problems, then over labor day holiday the same thing happened again. I pulled the driver side valve cover off and the harness under it appeared to be loose just as the mechanic had said. I pressed it back together and reassembled. No improvement. I drove the truck out to lunch and stopped at a light. the light turned green and it felt like I was running on 4 cylinders. I have now put a new harness and gasket on with no improvement. Do you think the other side has gone bad now? Thanks for any help I can get. Dave
