This same thing happened to my 02 last year just after I bought it from a dealer used.
The truck had 79K on it and I drove it home and the damn O/D light started flashing WTF?
I called dealer, they told me to return it, and I was given a car free to use while they diagnosed it. It was determined that the truck had a bad Torque Convertor, they replaced it and I paid the $100 deductible for the FORD ESP ext warranty. I got the truck back and drove home, the light started flashing again within a few miles of the dealer, drove it right back and they set me up with a rental car and they had the truck for another few days.
They ended up replacing the solenoids in the valve body and I have had no further issues with the transmission! The truck now has just over 100K and I love my truck. I am running a MAG HYTEC transmission extra capacity pan with heatsinking and will be installing an additional cooler and filter
I only have a few 1000 miles left on my ESP warranty, if the tranny goes, I will get one from BTS

good luck!

Interesting! My O/D light flashed on and off one night for 1-2 minutes then stopped. Never done it since. However, I pulled codes after it happened and got one that said there were torque convertor problems. This would be fine as I'll be getting a new one w/ my BTS tranny, but I wonder if they will also be replacing the solenoids in the valve body, or if I need to also have that done? I know they put a new valve body in, but does that include solenoids? Hate to not have the problem fixed while the tranny is replaced. Anyone know for sure if they will be replacing these?

I am sure that Brian of BTS will take care of all issues concerning his replacement HD transmissions

If yours are ok, BTS will use the ones you have. But, if they're bad, he'll probably make sure you are taken care of. He won't let you leave the shop with a truck that's not running well. Heck, he wouldn't even let me leave the night that I got mine done until Brian had cleaned all the bugs off my windshield so I could see.
