You can check the condition of the rubber bumpers. They are responsible for keeping the door quiet. There is also a fuzzy wrap on the steel 'loop' for the window that wears out. I've used a bit of duct tape to help keep that connection tighter. Ford will sell you new rubber plugs for the tailgate and doors.
I am assuming this info is good for '05's - I've got a '92 with a quarter-million miles that gets a new rattle every week.
