Transmission trouble, what to do!

I need some help as to how to deal with a warranty company, this is my setup:

2003 F-250 7.3L Ext. cab SB 4X4 with 199K (122K mi)

Mods to truck are:

AFE stage II intake
MBRP 4" turbo back
Edge Juice W/Attitude
Edge Evolution

Problem: For about 1 week I have noticed the transmission taking a little
longer going into gear, finally yesterday all forward gears started
slipping while I was pulling a quad in the box. Reverse still works.
I managed to get the truck home. I know the tranny is screwed, but
since I bought it with a 1 year unlimited KM powertrain warr.in Sept.
2005 it should still be under warranty. I have not talked to the warr.
company yet, rather get some opinions from people who dealt with
them before. So far I have removed the chips, I think I will leave the
air intake and exhaust. The warranty company says I have to bring it
to one of 2500 authorized service shops in canada. I know how these
companies operate and may try to get out of covering it, is this right?

What are my best options?
I would like to have the work done at the stealership, I would also like
to upgrade the tranny and TC. Is this possible, I will pay the extra
cost. What tranny upgrade, TC upgrade do I get?

Any and all suggestions will be greatly appreciated.

smart idea getting rid of the Edge power adders. the Juice does nothing and the Evo does little to preserve the transmission with all that extra huevos running through it. the ehxaust and intake has nothing to do with the transmission going bad, and unless you give some sort of underhood clue that there was a power adder, you can front the Magnusson-Moss act to them and possibly have a lawsuit if you want to fight that hard, but it most likely wont come to that. usually a Stealership will only replace the transmission with new OE ford parts. they would know something is up if you said "hey throw in this Triple disc TC while youre at it". for upgrades, about 95% of the people including me will recommend BTS. Brianstruckshop.com. apparently his customer service is second to none and he has helped out a few members here beyond what any company has ever done.

Thanks for the quick response, I will check out BTS. I forgot to mention this was an after market warranty, I bougth the truck from a small used truck lot.
