I have a stock 352 with a 4V cast manifold and Holley 600 cfm. Below it is a spacer that has anti-freeze running thru it from the heater circuit.
I was once told that these are for keeping the car from freezing, I was also told that I don't need to run anti-freeze thru it here on the west cost because we are sunny Calif. and it never freezes.
Can I by-pass this and keep the spacer and what advantage would doing this be?
Yes, and it is a good idea to do so. It will give you a cooler carburator which will lower the temp of the gas in the carb which give you better fuel/air mixture and less chance of a vapor lock.
I found that the heated spacer I was using was the cause of my vapor lock and a vacuum leak. Installing a phonelic spacer fixed two problems at once for me.

Height is not an issue in your application. The aluminum stock spacer without water will work just fine. The air moving thru the water opening will cool it somewhat.
