Electrical Got Me Stumped
F350, 7.3 2003 4x4
Installed alarm today. One of the options is to connect triggers into the GEM unit that powers the doors lock/unlock. Rest of electrical was tied into the ignition, starter, constant power off of ignition, brake power, parking lites, Glow To Start wire under hood, door pin in hood. While working under the hood decided to solder up the two wires that supply power to the hood light. (it had been cut when my hood was removed for painting several months ago.
Anyways, after soldering up the hood lite wires, the light did not work anymore. Iim thinking maybe I touched the two leads unknowingly. Said, OK all check fuses later.
Pretty much done, so I went in the truck programmed up the remote key fob and tried the remote start feature to make sure it was working. Started as expected shut it down and tried one more time. Dead batteries. I had been cycling all day today through the glow plug to ascertain power to wires etc... Anyways installed charger and let it run for awhile.
Was finishing up the alarm and disconnected the control box to the alarm to reposition it under dash and to clean up all the wires. Forgot one sensor, shock sensor so installed that and decided to check the alarm one more time before installing it under the dash. First tried the remote start everything worked fine. Then I rand into some interesting problems.
1. The windows no longer roll up. (Drvs was the only one down, ended up having to pull the door panel and hot wiring the motor to get the window up tonight)
2. The dome lites work, but the map/opera lites don't
3. The vanity mirror lites don't work.
4. The hood lite does not work.
5. Alarm door locks no longer work, but the Ford remote lock does.
6. Lock doors and a few seconds later they unlock themselves. Before you think its from the alarm, I disconnected the door lock trigger wires from the alarm to double check, and it still did it. (I might add this problem was intermittent and just went away by itself) Are the window tied into the gem unit?
Went through the fuse schematic and found no location for a fuse to the window modules. Just a circuit breaker. Checked it for resistance, it was ok. Interesting thing, there is no fuse listed for the the map/opera lites, vanity mirror or hood lite in the owners manual. So my questions are pretty straight forward.
1. Which fuse controls the Hood Lite, Map Lites, Vanity Mirror lite.
Is there a relay? What am I missing?
2. Could any of these lites be tied into the GEM unit.
3. Could something have happened to the GEM unit. (Friend of mine had a NAv system put in his F350 about 10 months ago and right after he picked it up he had crazy problems similiar to this and it turns out it the GEM unit went bad. Just wondering if you guys think this is what happened.
Im overnight charging the batteries and will do a complete battery disconnect in the morning, in hopes that this may reset everything. Other wise I need everyones input and help on this one.

Pulled every fuse, and found two bad ones. Ready for this, One is listed as Instrument Panel. (was working fine) and the other, and this is the one that got me is listed in the manual as not used, but is rated 20amps. and it was blown.
I wanted to personally thank the steely eyed rocket engineers at ford for doulble checking the schematic in the manual against what they actually built in the truck.
