Alright..new problem. Maybe someone has some suggestions for me. I just recently had my truck in for service at the dealership and had them change the fuel filter and also do an oil change (switched back to the Motorcraft oil from Mobil 1) Right after I got it back, I started experiencing a rough idle on start after it sits for an hour or two, or over night. The only time that it does not do it is if it just ran within the past 20min. It is sort of a hesitation. If I put it in gear and drive off, the truck shakes for maybe 500 feet, then it runs fine. Any suggestions? Im stumpped!
Start by checking the fuel lines to make sure they are fully 'snapped' onto the fuel filter. Also check the filter to make sure it's installed with the proper flow direction.
Alight, I checked the fuel filter. It is installed correctly. Does anyone think that the switch from synthetic to the stock Motorcraft oil could be the cause of this? If not, does anyone have any more suggestions that could cause that miss on start?
They didn't over fill the oil did they? No the oil change from mobil 1 back to mc oil shouldn't cause it
maybe filter had crap in it Maybe crap floating in fuel lines to the injectors now
Were you having other problems prior to the filter change or have they gotten worse because of it. Fuel pump ,fuel pressure regulator.

Something else to check would be were they put the oil in, make sure the cap is tight or it lets unmetered air in the crankcase and gets sucked into the intake, in short, a vacuum leak. Also check the other tubes on the engine to ensure they are all the way on as well as the PCV vavle is in. I had one come out on a mustang and it drove fine but idled like crap sometimes. Creates a very dangerous lean condition when this happens.
Thanks for all of the replies! I had no problems what so ever prior to the oil and fuel filter change. Truck ran great. The truck still runs like a raped ape, just not for the first 30sec of the day. After just a few seconds of running, she is purring like a kitten. Throttle position has no effect on the roughness, if anything, it might make it slightly worse.
