I am rebuilding a 1966 390 fe and was wondering what other year heads will work with my motor? I found some deals (one is a set of 1961's and the other set is 1968) The shop wanted $500 to rebuild mine so I started looking around.

Brian, there are lots of heads that will fit and work just fine. But $500 to rebuild your is not unresonable if that includes guides and hart seats under the exhaust, which you DO need on '66 heads. There is a head, a D2TE-AA casting that will bolt right on and should already have induction hardened seats. But then you'll just have some used heads, nothing special. I would rebuild the heads you have and be certain you get hard seats put under the exhaust. Your '66 should be wearing C4AE-G or C6AE-R heads currently, which some guys find valuable.
