I just removed the window motor from the driver's door of my 2002 Excursion. I took it apart to find it loaded with water. One brush was not touching the commutator and some corrosion was present.
I cleaned it up, put it back together and put power to it and it purred like new in two directions. However, when I reinstalled it, pushing up made the window go down and vice versa.
check your connections that you messed with when you dissassembled the motor. or the easy way, up is down and down is up from now on. hahahahah. seriously, the motor won't be damaged by the polarity being reversed, but check the connections.
oh, you said you took apart the motor. as for the polarity being reversed, say you took a battery(12 volts) and you touched the positive side to the + on the motor and the other side to ground, it would spin one way. then you took 12 volts to the - side of the motor and the and the + to ground it would spin the other way.
the only way for sure is to remove the motor again and see if you switched something while you had it apart. by simply reversing the wires, thats not always the best permanent way out. try to figure out what happened to the motor first. then if all else fails.....

I did the driver's side front window motor on my Ex about 6 months ago. VERY easy. remove door panel, unhook power window wiring connector, remove ~3 bolts, remove motor. Install is opposite ;-).
Really, it is VERY easy. The hardest part is removing the door panel.
