I would start with replacing the fuel filter. If that doesn't work then you'll have to get it diagnosed. Electronically controlled engines, whether they be diesel or gas powered engines need to be data-logged to properly diagnosed and repaired.
I have had similiar problems with mine. I have the same vehicle. My problem was due mostly to carbon buildup. Lucky for me I have an extended warrenty. My symptoms were lots of black smoke at low RPM and severe loss of power until the turbo wound up which took a while.
EGR valve bad replaced, 2 injectors bad and replaced, Turbo actuator valve bad replaced, turbo bad replaced.
I am still not convinced that my truck is performing as well as it should be.
If you get your truck diagnosed be persistant. It took me several trips to the dealer to convince them that I had a deeper problem than they thought.
My truck still blows black smoke occasionly(lots of black smoke). I turn the truck off and them start again and all is well. Is this normal?? I sorta do not think so.
