This is a job that I don't think I'd tackle without a good shop manual. The gears and chains dont have marks on them like on older engines.
I seem to recall some pictures in either the 97-03 F-150 forum or in the modular engine forum. They might help but I still think I'd get a manual for it. If you do a search you should find them.

5.4, 6.8 and 4.6 Windsor-built engines.
The left camshaft should have the sprocket timing mark at 12 o'clock (viewed from the front of the engine), the right should be at 11 o'clock, and the crankshaft sprocket should be at 6 o'clock. My Hanes manual even has a picture.
