79 Lincoln 460 with C6, and 86 460 in F250 4x4 with 4spd.
Correct me if I have this wrong.
The differences are:
79 in internally balanced, and has flexplate
86 in externally balanced with cookie cutter on front of crank and has flywheel and pilot bearing
Any other differences? One have better rods than the other? Better heads than the other?

The 79 is externally balanced. Look to be sure some one hasn't put an earlier motor in the car. The 86 probably has a little better rod since it's a truck motor. Heads should be the same.
How interchangeable are the rotating assembly parts? Can I put the rods and flywheel from the truck in the car's longblock?
The car engine is supposed to have less than 90 thousand on it. I'm just looking at ways to do it with the least amount of down time for my truck.

If you are wanting to put the car motor in the truck, bolt the flywheel on install a pilot bearing and put it in. There isn't enough difference in the rods to make it worth the trouble to switch them. You will need to swap oil pans too.
greenhighboy is right except that as someone else mentioned make sure that is really a 79 car motor cause if someone has swapped an earlier engine in then it would be internally balanced, and the flywheel for the 86 would be for external balanced. But if the car motor is an externally balanced engine then just bolt the flywheel oil pan, and oil pump and pick up on and your good to go.
