This would be caused by an adware program (Program that displays pop-ups regardless if you're wanting to search the internet or not). They use IE as their host.
CJben, you can use the spybot SD to look at your BHO's, you probably have a trojan. See the tools section of spybot, it has a tool to list all BHO's. I would update everything, get off the net, turn off system restore, and scan with all tools while in safe mode w/o networking. Some bugs are tricky to remove, they require that you physically find all of the hiding spots and manually delete them, some keep coming back, because you haven't found the ***** file that is hiding deep in the registry or system 32. Scan with all tools, write down everything on paper then google each bug, there are procedures for deleting almost every bug out there if you spend the time to find the websites about each bug.
I haven't had any problems at all with Microsoft Beta, or MS explorer.
I am running Norton 2002, Javacool Spywareblaster, Ad aware, spybot, MS Beta 1 Antispyware, and Computer Associates Pest Patrol. There is a wireless router in front of my broadband modem, and I am using all MS firewall features. There was a security update from MS at the beginning of June, make sure you check it out.
AdAware SE has to be the Pro version to use AdWatch to block spyware from getting on your system. SpyBot S&D will stop it, and Spyware Blaster also works great at stopping Active X spyware and bad sites from hitting your system. Spyware Blaster is a blocker not a cleaner. SpyBot S&D is both but is not as good as Spyware Blaster at blocking Active X spyware.
