There is a lot of information under the Superchips sticky threads. Vic, the tuner at Superchips who worked on the Microtuner for the 6.0 visits the threads frequently and has posted quite a bit on how the tuning works - within the limits of what he can say without divulging proprietary information any way.

Basically as I understand it, the tuners can monkey with the timing of the fuel injection squirt (when and how much), the boost, and they can also raise the RPM limiter.

The tuners also control the transmission. This is a very important component and a frequent complaint of users who just purchased boxes that do fueling only and don't interface with the tranny. The fueling boxes make good power but can't get it to the ground well.
