I recently purchased a 1989 F-250 4x4 with the EFI 5.0. The driver's side exhaust manifold is cracked and I've got the opportunity to pick up some 87-93 mustang shorty headers for virtually nothing. (1) Are they a direct bolt on to the factory heads and (2) if they are, what are the advantages/disadvantages to using them. Thanks.
They may or not be a direct swap; depends on the engines heads it came from. For instance the HO /GT engines used better heads than the stock 5.o's and those headers wouldn't work, you'd need the intake and the heads too.

You shouldent have a problem with the passengers side manifold/header, that should bolt right up to your mid pipes. but the drivers side might be different, I belive on my truck the flange connects at a different spot as compared to my Mustang GT.
MSM is right, there are usually clearance isssues and flange connection differences from the Mustang to the truck headers. The exhaust port location and configuration is the same on all 5.0, HO and 351 heads, so there is no difference on the way the headers are made where they connect to the heads. The differences are only flange locatiions on the collector end and the bends needed for clearance in regards to other components thast may cause interference under the hood.

Are you sure about that? I've been told by several people/websites that the gt40p heads, commonly found in mustang gt's & explorers, would require a new exhaust mainfold because they would not mate to my stock ones...
They'd need a new intake too.
I'd be really interested in what you find.
