How many miles on the truck? The shop that ran the scan should be able to run a "buzz" test and a cylinder contribution test and tell you which cylinder is not firing and if the problem is being caused by an injector not working.

If it is an injector the scan tester can identify it usually in static test (engine not running) The scan tool will trigger each injector and determine if it is operating properly.
Secondly, the scan tool can kill each injector in the dynamic testing mode (Engine runing) It will kill each individual injector and the technician can identify which one has little or no effect on the engine rpm's when it is killed.
The tool will check most of the sensors also. One that may be a problem is the Exhaust back pressure sensor, located near the top front of the engine usually above the hi-pressure pump. It has a line that runs down to the passenger side manifold. It can become clogged and render the sensor useless. It usually also cloggs the sensor. The scan tool can help identify if this sensor is not functining propertly. Usually detects during start up.
More in depth diagnosis may need to be done using gauges to determine if Hi-pressure pump is operating at the correct levels.
Does the truck put out white smoke when you try and accelerate? If it does, it is probably an injector. ALso, does it hammer when idling? If so, it is probably a faulty injector.
