2003 Tranny Big Problem @ 20k!!

Anyway My mom has a big problem with the 5R55W on her 2003 4.0 Exploder XLT. I think it may have been thrown into park at 2 or 3 mph one time or another, or Reverse, but i cant remember. Recently the vehicle has sat for a month and has not been driven at all duing that time.
Anyway, to make a long story short, it makes a whining sound that you only hear when it is in Park. When engaging drive, it makes a slight whining sound, then a small "boom". Nothing too bad or no big sounds. Occasioanlly it will be a little bit louder of a clunk, but nothing too rediculous. HOWEVER, whenever you take off, it makes a clankity-clank-clank sound as it upshifts to 2nd gear. Every time it does that, no matter how light you press the gas. I will have to video tape it for you to hear, maybe that will help.
Whenever I drive it, i always let it warm up for 2 or 3 minutes to get the oil and everything circulating (a good habit i have always had). Even though technically it is not required, I have always done it with every car i owned. Even when its 85 degrees outside.
I am not an idiot, and i know that probably it has been damaged somewhat if it was indeed thrown into park before completely stopped. The only think i can remember is that you could smell smoke after it was shut off after that. It was coming from the rear end, and it smelled like burnt Pancakes or something. Burnt tranny oil maybe, I dont know. Would that be the transfer case smoking like that a little? It was not visible but it was definitely smelled, and was a little thick at that. The vehicle was driven at speeds of 90mph that whole 2 hour trip too, with frequent 6000rpm bursts, then back off teh gas, and back to 6000rpm again. Thats all i can remember. My grandmother had a heart attack and we sustained 100mph in it on the way back for almost 20 minutes flat.
I called ford and am taking it in tomorrow to be checked out. This car was never abused. It was never revved up and then thrown into gear or anything crazy like that. However my mother is a lead foot and always exceeds the speed limit by 30mph or more. Every stop light it is floored usually.
Only 21,346 miles. Any help would be appreciated or any other similiar stories. ThankYou.
