I know this is late in the game, have you made sure that the shield behind the caliper isn't hitting anything? Still, bilbobaggins may be onto something in your case where you've done the process of elimination.
I did the same exact thing, changed everything, even the rotors and hubs. turns out to be the new metalic pads, i replaced them with a new set of premium pads and the noise was gone. could not for the life of me figure it out and as a last resort before taking it in, i tried this.

I replaced the pads with warner's that O'riellys guarantees for life. It's weird, today, going and coming home for work, I never noticed any noise. Yesterday, backing into my neighbors drive way to hook up to his trailer and to return it, the had a minute squeal to them. Barely noticable. I'm sure it wasn't the brakes though, cause when I tapped on them the squeal never went away. ???? I probably should have just replaced the bearings and races. I guess that's my next step if it gets worse. I really don't think it's the brakes cause I can spin the wheel and they turn freely.
Well I hope you find the source, little things like that can drive you nuts. I used to be really concerned with the clicking that seemed to come from my wheels, all of them till I took notice that I pick up crush and run stone all the time on jobsites. If I took the time to remove all the rocks from the tire treak, the clicking went away, too time consuming though.

That reminds me of a time when I was alot younger and a lugnut came off inside the chromedome hubcab off a workvan. Everytime I started rolling it sounded like my muffler was dragging...

Remember the center caps on 68 Mustangs that were held on by screws from the rear. Had some screws loosen and it flopped during each revolution but never seemed to come to rest loose side up so it would be seen. Drove me nuts as well.
I am with those who maintain their Ford auto hubs. My 1993 F-150 has its original auto hubs which operate without a whimper. Less than a half wheel engagement and positive release with no backing required.
I have to laugh at the advocates of the manual hubs. I would like to see them climbing back into the cab with mud halfway to their knees and keep a relatively clean interior. By the way, my truck has its original blue carpeting that has yet to show any matting after 157,000 miles of heavy construction location work.
A little maintenance including disassembly, cleaning and relubrication goes a long way toward having the convenience and durability of those "useless Ford Auto Hubs".
I had a similar problem in my '95 F150 4x4. I replaced & checked everything. It turned out to be the fan shroud. It was just close enough to the blades to cause a noise under "special" circumstances. I finally made it happen again by putting the truck in a really awkward angle and the noise stayed while in park. I made a mad dash to the noise to find it. Take a step back maybe get someone to stand\walk next truck while you drive to see if it is coming from the wheels at all. Can you feel it in the stearing whell or pedals? Good luck.
About 2 weeks ago, i drove down to the lake, and for whatever reason didnt stay, 10min later on my way back, the front drivers side hub was clunking (metal on metal) and so i checked to see if they it wasa locked in (maybe someone played a nasty joke) but no, backed up, still clunking, then both sides were doing it, so i put it in 4 high, the sound stoped...took it out of 4 wheel, but left the hubs locked, no sound...so i drove around thinking they needed some use, unlocked them, still clunking....i ended up driving like this (hubs locked) for about 3 days, then after 3/4 tank and taking wide turns i got the chance to pull them apart and grease the iner workings....put it back together and we spen free now...I love it when things work out.
OK Tex, I am taking your word on the Marvel Mystery Oil. Any special oil you use to "wet" you splines? I am on my way to do my hub/bearings as soon as I send this. But I'll check back before reassembly.

I then soak the hubs in marvel Mystery oil and use an oil can to "wet" the splines. Once everything is all sealed up again, works like a champ. The auto hubs on the F250 seem to be very like those on my old F350 and seem to keep on ticking. The Marvel Mystery Oil doesn't seem to affect the grease packing on the bearings and is always present when I crack them every 6 months.

It will all work out for you. Maintenance is NEVER a waste of time. I'll be on and off today, working on Project Bronco and replacing the rear bumper on the F250. Good luck, it's fairly easy, especially if you organize as you pull on a cloth or the like. See ya.
Thanks Tex, things went very well until I got the right side and well.... I posted this in a new message but nobody seems to be replying to it.
I decided to do some maintanence today on my 93 F-250 HD and since my auto hubs have been getting noisy I decided to work on those. Left side went great following Tex's suggestions. Right side was going good until I turned the cap over in the cleaning bucket and something dropped out. I fished around and found a little ball. It had come out of that flimsy little bearing that rests in the end of the hub and is held in by spring that fits behind the cap. It was a little bent and was missing two *****. I got the one back in and straightened it out but set out to find a new one. No luck! Ford would gladly sell me a whole new hub for a bit over $200 but nobody that was open today had anything close. Monday I intend to hit a bearing specailty shop but have a sick feeling this may be impossible to find. Any clues as to where to find one would be greatly apprecaited.
Today I have called every place I can think of and nobody has that bearing. On line I found it at National Bearing and I am waiting for a reply as to whether I can get one or not.
