Power problems

Today I had to replace the alternator and battery coming back from a fishing trip. I was getting no power going up any hills. Ran the battery down while running down the road even. Got a jump start, drove to the nearest gas station and she quit on me right before the drive. Started it up, had enough power to barely scoot into the parking lot, waited for my parts and tools to arive, Replaced all this, did just fine for about 20 minutes, then I started to get the same old power drag like it's trying to flood out. Just not as severe as it was before I replaced those 2. The alternator and battery was definately part of the problem, but now I'm starting to think it may be the spark plugs too. I feel the fuel pump is fine, unless it's trying to work out some air bubbles maybe, but it feels like it's not getting any gas and it's sparatic, with no consitency at all. Any idears?

Since you are suspecting the charging circuit, test that first. With engine running, test with voltmeter on + and - battery terminals. You should get 12.5-14.5 volts with the engine reved to about 2500rpms. If not then look further. Did you replaced the voltage regulator? I always replace this when replacing the alternator, as it is what tells the alternator how much to charge.
If you had low power, your spark would get weak and it would start to act flooded.
Let us know what you find.
