My suggestion is to locate a shop that specializes in automotive electrical. A few years ago we had a problem with a Sable (bought new) that was killing the battery. Neither my regular mechanic, nor the dealer could find the problem. Located an automotive electrical shop nearby and they found the problem in 15 or 20 minutes. I was very impressed. I'll refrain from saying anything about training and problem solving skills at dealer shops.
I too have a 2000 X with a PSD, if it sits for about 4 days the batteries are dead. the dealer checked the Alt and volt reg and found noting wrong. what relays should i check out? has anyone else had these electrical issues?

Maybe someone else can verify, but I think the fact that you complained and they couldn't fix it before the warranty ran out, you should be covered for a while afterward. Take it in again before the warranty runs out to make sure.

What did the relay control?
Do you have any aftermarket electrical accessories?
When did it start happening?
Does alternator(s) work as designed?
The dealer replaced the relay because it was clicking, right?
DId you have the battery goin' dead problem BEFORE the clicking started?
Did it click all the time? If not, what would you do to make it click?

While working on the installation of guages and a CB (an all day job w/doors open) I noticed a clicking in the area of the fuse panel. Turns out the "Battery Saver" feature uses a circuit breaker type setup to save the battery from continuous drain. I discovered that my battery was week (4 y/o) and that this feature was trying to prevent if from going completely dead from the courtesy light draw. I replaced the batery, and the problem went away. Could it be that there is a voltage problem somewhere that is activating your Battery Saver feature?

I have replaced both batteries in october then one was bad 4 weeks ago and replaced it. i left the x at the airpoert for 5 days and came back to a dead battery. after a jump and running 40 miles down the highway now its charged back up and starts each day. however, when it first starts the dash volt meter goes to 10 volts and hangs there for a minute or two then makes its way to 14 volts where it stays unitl its turned off.
Batteries went dead again last week.Clicking noise gets worse before barreties go dead.went to dealer and they replaced alternator.both batteries tested good and so far have been holding good.however clicking noise is still with me but not as bad as before alternator was changed.it doesnt have any set pattern ,yesterday while I was waiting for my son i had the key in the back position listening to the radio and i heard the clicking noise.it seems like something is draining juice.the only aftermarket attachment is a phone kit but i had that a few months before this problem.im planning on going to dealer again this week or should i go to autu electric shop and hope they could fix problem.I now have an expensive vehicle that I dont have confidence is going to start at any given time.Thank you all for the posts.
Mine were about 2 years old when the same things started happening to me; but my batteries took 5-7 days to completely die. I too have the 7.3 and I first noticed it when I started getting some weak starts out of it. Autozone tested mine and said that one was bad and the other was following suit. It finally completely died when I tried to go to church one sunday morning. It took two (2) tow trucks, a portable jumpstart kit, and about 20-40 minutes to get it started. I haven't had a problem since I replaced those batteries, so it might just be the batteries. My suggestion to you, get the batteries replaced. Believe it or not, they're still under warranty so it shouldn't cost you a dime; just look under the battery blanket and you'll see. It could also be the starter going south on you. I know this is a Ford forum, but when I had my chevy van prior to the X, the starter would go bad and drain the battery; so that too could be a problem.

konan is the problem worse after it's been raining? I wonder if you're getting water into the fuse box under the dash, possibly from a leaking windshield. If water is getting in there it can short the terminals inside which makes power to some things stay on all the time. I've seen a couple that the heater fan ran all the time because of that problem.
you could be close to the problem.both times when batteries died it was raining heavy.but i attributed that to the fact that i had lights,wipers and dvd system running.if it was water damage would damage cicrcuit be on all the time?dealer couldnt duplicate problem but then again it took two visits within a wee k for them to find alternator was bad.
Next time it does it remove the cover over the fuse box under the dash and see if you can tell where the clicking is coming from. There are some relays in the fuse box and also behind and to the right of the accelerator pedal.
my ex started the same problem. when i went by the dealer one of the service guys said i might be a stuck relay. i tried my best to figure out which one to no avail. If you find out where the drain is please let us know
havent been back to dealer yet but noise continues.will let you know within next couple of weeks before warranty is up.is it true that one alternator has hard time keeping two batteries fully charged and that 7.3 diesel that have dual alternators dont have same problem?
after my PSD sits for a while, and you start it, the volt gauge on the dash goes to about 10 and and if you rev it for a few seconds then it goes to 14. had the alt and volt reg checked by dealer, they say all is ok. how can you check for a stuck open relay?
