Ford's TowCommand system is not designed to work with electric over hydraulic brake systems. The single best system available is BrakeSmart (which also taps into the brake system similar to the tow command) which works very well and works with electric over hydraulic systems.
The most user friendly, ready to go out of the box, most integrated, cleanest install system on the market today would have to be the Ford TowCommand system. The single best towing system available today would probably have to be a Dodge with the six speed manual, exhaust brake, and brakesmart.

Tow Command is by far the best brake controller I have ever used. It is state of the art. Tow Command was designed for use with electric brake systems. It doesn't work with most electric over hydraulic applications from what I understand. To answer RVROADIE's question, I heard it may work for some of the elec-hyd. applications but in most instances it sends back false info causing error messages. I would definately find an alternative system for this type of braking system. That's my $.02

There isn't a seperate manual for the brake control or the upfitter switches. I'm not sure what info your looking for but the brake contoler info is in the owners manual and here's a link to the pig tail location for the upfitter switches.
