Well i have a F-250... and if i could do it again i would have gone 350 because i;m not a huge fan of my ttb independant front end.... the 350 has a solid front end.... which is better in the long run.... as for motors i say stick w/ the 7.3.....more of a proven motor... but thats just me...

YEs correct in the older pre super duty the F250 was a TBB front axle where the F350 was Solid. When they went to the Super Duty style Both the F250 and F350 have solid fronts.
As for 7.3 and 6.0, both are good, but when you drive them you will notice the 7.3 has more torque then the 6.0, but the 6.0 is faster. If it was me I would go for either a F250 or F350 up to 93, that was you can still ge the 7.3 Power Stroke. But that is just my .02cents

yep, 7.3L was offered until mid 03 then 6.0L after that. I think with the 7.3L 96 to 99 1/2 was turbo charged only and from 99 1/2 to 03 was turbo charged and had an intercooler. I would stick with the 7.3L have a few budies with the 6.0L and they both have had there trucks in the shop for major motor problems, one hasn't even put his plates on and lost third in his tranny.

No, it isn't just in the badge. The F350 is heavier duty. Beefier suspension, bigger brakes, etc. There may also be differences in the differentials, but I'm not sure. I believe the frame is the same - and certainly the engine and transmissions are identical. It is rated for a higher GVWR and GCWR than the F250.
If you are going to do a lot of towing and/or load the thing up to maximum, I'd get the F350. If not, then the F250 is fine. I rarely tow anything bigger than a motorcycle trailer (which I can't even feel when I'm towing it...) with my F250. My brother uses his F350 in his business. He regularly tows heavy loads and hauls maximum payloads in the bed. His E40D trans lasted about 240,000 miles - and it succumbed to overheating. Now he has a supplemental trans cooler, an extra capacity pan, and an external spin on filter. He expects this trans to outlive the engine. He has about 270k on the truck now. Runs great. His truck is what sold me on getting a PSD.
