My understanding is that the truck bellhousing for an FE is about 1/2-3/4" deeper than a car. Perhaps this is where the input shaft difference arrises. I have my old 4 speed from the 352 sitting out back, want me to measure up something?

if you wouldn't mind. hopefully it the truck housing like you are thinking cause i got a 4x4 case and i'm pretty sure they never came in cars so i'd be alright
See if this helps. The trans was a 65 4-speed model (top mounted shifter), I want to say probably a T18, but don't quote me as I really didn't care what it was (went to a C6).
From flat mounting face of trans to input shaft tip is approximately 6 3/4"
From the end of the snout mounted to the front of the trans to the tip of shaft (exposed splines and input shaft tip) is 2 1/2"
