I just bought new batteries 2 months ago and I drained the batteries on accident. Somehow my toolbox light was left on over the long weekend and drained the batteries. So the question is why did both batteries go dead? Aren't these batteries isolated so draining one won't drain the other?

no, they are wired in series(neg. to pos. to pos. to neg.) will give you 12v from two batteries. if they were in parallel then it would be, neg. to pos. to neg. to pos. giving you 24v(like a trolling motor in a boat).

Hooked in parallel, amperage doubles (assuming similar batteries). Amperage is what you really need on the cold mornings when you are starting that diesel. Hooked in series, neg to pos (like a flashlight) results in doubling the voltage.

Not just likely, it's a fact! In series, it would be a 24V system (or they'd need to be 6V batteries.) Because you can't buy a battery with upwards of 2000AH capacity, or because it wouldn't fit in one spot under the hood even if you could, Ford gets the needed capacity by using two fairly standard heavy duty batteries wired in parallel, tucked in on either side of the engine compartment.
