Heater Hose Hook-up Question?

Heater Hose Hook-up Question?
I just did an engine swap (351W to 400), I did'nt pay attention to how the heater core hoses hooked up to the water pump. Can someone tell me the correct way, like top heater core hose to top water pump outlet or visa versa, or does it even mater? It seems to be taking a long time to heat up, i've replaced the thermostat, the water pump seems to be making a knocking noise once it's warm up also.
