What is everone's choice for spray-in bed liners? When having the liner applied, would it be better to have the bed bolts taken out before the liner is put in or to just cover them up?
Line-X seems to be the most popular choice..and it would be a good idea to take them out...but it doesnt matter..either way it will be a good decision.
There have been a lot of posts about this debate. Some swear by Rhino, some by Line-X. I personally have Line-X and love it. It's 9 months old now and has been abused by several loads of rock, mulch, topsoil, etc. and it still looks great. I have no experience with Rhino but I gather it's pretty good, too. IMO, you won't go wrong with either.
As for the bolts...I would definitely have the bed bolts, the tie downs, and the 8 screws that attach the access panel to the inside of the tailgate removed before spraying. If you spray over them...I can imagine the many colorful words that would spew out of the person's mouth who had to try to dig them out.
Lastly, keep in mind that many shops that spray bedliners are independent...so the quality, regardless of brand, may vary greatly. I would just ask around, find someone who has had it done and likes their job...and go there.
The OEM drop-in bedliners are pretty good as far as drop-ins go. If it's still in decent shape, maybe you could sell it and use the $$ towards a spray in. If you search the forum, I think there were some posts in the past where some folks posted how much they paid.

Dew, is eactly right. I would add that Rhino tends to be allot thicker than LineX. Not a good or bad thing, some people like one or the other.. Here's another one that uses tougher material than the big two... http://www.speedliner.com/
I got a local brand spray on bed liner. It's holding up pretty good. I got it about a month ago, paid $260 for it with lifetime warranty. I've been using the bed like crazy since then. Bikes, furniture, appliciances all have taken a ride in the back. On another note, the 6.5' bed seems to be the perfect size. Check out pics of the spray on below.
I've got a Scorpion. It's fairly thick, and has held up very well under cinder blocks, stone, etc. Paid $350, and had the bolts and tie down brackets removed prior to spray.
