What is the PTO option designed to operate on the new Super Duties? I am thinking it is for roll backs, and dump bodies? Does the option change anything about the transmission? For example, is it a heavier duty setup?
If the 2005 is the same as the 2003/4, then the manual trans has the PTO provision by default, and on the torqshift it just adds an access plate, some programming differences, and maybe a few wires.
All it is is a *provision* for a PTO, i.e. the ability to add one later (not from Ford) and have it integrate with the truck easily both physically and through software. AFAIK it makes no other changes to the trans. I think the most frequent use of a PTO on these trucks would be for a hydraulic pump, as you say for dump bodies and such. I don't think anyone makes cool stuff like on old Land Rovers, like the crazy propeller shaft rig from the PTO to a front winch, or a rear PTO drive for mowers and sawmills, etc.
Actually there are lots of aftermarket addons that use the PTO output.
One company has a very good generator system that can do duty as a serious arc welder. There still are pto driven winches. and of course the usual hydraulic pump can be pto driven.
I don't know about the newer ones, but as far as the ZF6 and 4R100's go, you do actually get stronger internals for the PTO provision. I believe 1956MarkII (Jeff) put a post up about this at one point in the New Buyer forum.

I was going to chime in with this exact same info - something about getting the gas auto w/PTO got you the same internals as the diesel auto. Clutch "container" (can't think of the word right now) being cast-iron and getting the extra clutches in the V10 version if you had a V8 w/PTO.
