The drain holes are in the front corners of the sunroof. If you open the roof and look towards the sides of the truck you will see the holes. The tubes run down the A-pillars at the windshield. Mine were plugged also..... well one of them was. It turned out that Ford sealed the end of the tube shut with foam right where it exits the truck. I tried to blow them out with an Air compressor and the passenger side was clear. the driver side tube was plugged solid so I turned the compressor up to 160 PSI and grenaded the entire tube in the A-pillar. I had to replace the entire length of tubing from the sunroof to the floor! I got the tube from Lowes.
