An Astroflex (used to be Astro-start) 3106M works with a diesel with a manual transmission. Command Start also has something similar.
The Command Start that I have in my truck is for a standard but it's a gas engine. Autostart also has them.
I once installed a remote starter that used little sensors mounted on the shifter, under the boot, to tell the system that it was in neutral. I really didn't like that system.
The newer ones I've seen have an arming procedure you have to do.
On mine you leave the truck running, put it in neutral, put the park brake on, press the #1 button on the remote, the engine stays running and the park lights turn on, get out of the truck, lock and close the door, press buttons 1&2 on the remote, the engine shuts off and the park lights flash 3 times. That arms it for starting with the remote. Basically what happens is you arent going to get out of the truck with the engine running and in gear so it's safe to use the remote starter after that. If the system sees a door open before the next time it's started it disarms itself. It uses inputs from the park brake switch and the dome light so the procedure has to be followed correctly or it wont arm.
