I Have Had A Rough Idle Problem With The 2004 6.0l In My F350 . When You Put It In Reverse To Back Out Of The Garage In The Mornings It Would Start To Surge Or Run Rough. A Couple Of Times While Setting In Traffic It Started Doing The Same While In Drive . I Took It To The Dealer And Told Them The Problem . They Called Awhile Later And Said They Had To Reprogram The Idle And Ask If It Was Ok . I Said Yes . When I Got The Truck Back It Seemed Very Loud And Didn't Idle Down Like Before ( Like How It Ran Real Quite Until You Touched The Throttle ) And You Had To Hold Down On The Brake Harder To Keep It From Idling Away A 20mph. I Told The Dealer I Did Not Like The New Setting And Wanted The Old One Back And I Didn't Even Care If It Ran Rough Sometimes . They Called Back And Said It Couldn't Be Put Back . Any Help ? Or Has Anyone Else Had Trouble Like This ?
It is when they update the software for your trucks computer(s). But looking over my notes, I don't see a recent update for the 04. I would keep notes on what transpired and what you are experiencing. Talk to your service advisior, diesel tech and service manager. See what they have to say.

Also it took away pilot injection, that was enabled on a few 04's that were built Nov-Jan. This would increase the noise slightly at idle.
