My 2003 F250 (presently with 5K miles) has had an audible clunk when disengaging the clutch in reverse, but still has an audible clunk or rattle (at times)when engaging into second gear. This seems to be excessive clearance/backlash in the drivetrain. Anyone else with this issue in a new truck? This noise has been present since new. The transmission is a six speed manufactured by ZF industries.
Every one I've rode in does it. As you get used to driving it you will be able to minimize it. It does seem kinda weird but hasn't hurt anything on my 99 6 speed.

This could be the dreaded, "Super Duty Clunk" where the rear driveline's yoke has worn off that factory coating.
Do a search here on "clunk" and read all about it. Could be a simple and inexpensive fix.
My 2003 ZF S6-650/5.4L does the same thing. My dad's 1987 F250 w/ ZF542/351M and my old 1999 F250 ZF S547/5.4L made the same noise. You can make it "clunk" whether or not the engine is on or off, whether it's in gear or not. If you disengage the clutch and let the clutch out fast, it'll make that noise. It's just the release arm mechanism and the clutch disk itself that make that noise. There's also another type of noise that happens when in R, L or 1st. If any of these gears are under torque and you disengage the clucth abruptly, you'll hear a series of clunks. I think it's the transmission moving on it's mounts. You'll rev up the engine, put it in R, then push the clutch fast to stop going backwards and you'll hear "bang bang bang". Again, the 1987, 1999 and my 2003 all make these noises. None of these trucks ever had a problem with the transmission. (Or anything else for that matter.)
