I have a problem that i am pretty sure is related to my automatic hubs...
Is it possible for faulty hubs to cause my truck to engage and disengage 4wd even though the manual stick in the truck is in 2wd position?

One thing to keep in mind is that the auto hubs are engaged until you stop and back up a few feet, so if you take your pickup out of 4wd on the move, the frontend will not disengage. I do not think that the hubs could effect the t-case, though.
Automatic hubs can fail to fully disengage or they can partially engage when you make a slow speed turn or hit a bump at low speed. You will hear buzzing or clunking when this happens.
Often you can get the hubs to disengage by backing up a reasonable distance. Unfortunately this is only a temporary fix. Since you have a manual transfer case, a set of manual hubs will fit right in and will work great.
