I think it's a dealer by dealer thing...
Ford does have the right to deny warranty if the exhaust were to cause a problem ( although it's hard for me to think of a problem an exhaust would cause !!!!)
but I talked to my dealer's service director and head diesel mechanic before I put my turbo back on and they said just so lng I don't put and exhaust brake on it, they are fine with it...
they had seen it with the straight piping I did and just had it in for a last tweaking of the seat sliders and only commented on how nice the exhaust system was...
I even talked to them about how CRUSHED the stock downpipe was compared to the cavernous replacement...
the diesel tech said I should have much better response with that replacement... the gases can get out a lot better...

According to the service manager at the dealership I have been using, the dealer does not void the warranty. If you have a failure, if it is catastrophic, Ford will send a tech out. Ford can deny the claim if they think the mod caused the failure. I asked him that because the dealer sells performance chips. I asked how they could sell any of the aftermarket stuff they sell and not void the warranty.

Sounds good. Why would they not, if it's going to make the engine perform better with less wear and tear. I spoke with a dealer here as well and he also promoted doing an exhaust mod as being a very good thing. I'm going to place an order for the Banks 4" Monster Exhaust wth Cat Back tomorrow. YEAH BABY!! My new stock truck really drags on acceleration, especially from a standstill. I know this truck is capable of doing much better. I read somewhere (maybe it was the Banks web-site) that this engine is only performing at 68% of its true potential. Even my wife is complaining about the acceleration and mpg, getting about an average 15mpg city & hwy. Would love to see 22 hwy and 18 city on this truck after reading some of the 7.3 L forum posts. After the exhaust mod I'll probably go with the Diablo Predator or wait until the new Banks Six-Gun Tuner/Speed Loader gets released in April. Feel like a kid before Christmas!
