My 5.4 started skipping after I washed the engine I done some checking and found that water had gotten in the hole that the plug is in and the bottom of the plug boots were cracked. I replaced them. Fixed the problem for a short time started again and corrected its self before I had a chance to fix. It has started again and I checked the boots all of them were good and no moisture detected but it still skips. All the spark plugs are tight they have not blown out. The back one on the driverside was wore down around the collar above the threads like something had been in the hole going round and round it. The boot had what appeared to be carbon dust on it. I replaced the plug and it did not correct the problem. The engine has 46,000 miles on it the truck 95,000 miles. The engine was replaced by the Ford dealer before I purchased it under warranty. What else do I need to check? I do not do any 4wheeling only road drivin and farm use. it started this time while I was drivin in the snow.

The coil on the plug may be bad (COP)
They can begin to break down after they warm up and after being soaked with water .
You can get it scaned to find out which cylinder is misfiring . or do a ohms test, maybe it will show a difference .but somtimes they don't fail until getting hot .
Included in the ignition system diagnostic test, they'll let you know if the spark plug wires are bad, too. If they used the same spark plug wires that now have 96000 miles on them, this may be a good time to replace them. If they put new wires on 46000 miles ago, there's always that outside chance that you just got a bad set. Also, check the type of wire. Make sure it's appropriate and compatible with the spark plugs and coil in your truck's ignition system. Laastly, check the timing/timing chain/etc. If there's a "skip" it could be the timing or even an incorrect firing order (ie, plug wires on wrong plug or wrong place on distributor).
You probably already knew to do all this, but sometimes we (I, especially!) overlook the obvious, thinking it must be something major. Good luck with it; hope it's something simple and inexpensive...
Wires, distributors? What? Incorrect firing order? I will quote Dr. McCoy here: Fundoscopic examinations, dialysis, what we're dealing with is medievalism. It's a wonder these people ever got out of the 21st century.
