Is it necessary to replace them after removal? I just flushed out all the gunk after removing them and am wondering if I should reinstall them or leave them out.
The covers in the kickpanels on a factory A/C truck? If that is what a duckbill is, yes I would replace them. A lot of water splashes down through there when it's raining from the grille around the wipers.

I thought the duck bills were where the cowl drains were behind the fender?
I am sure you cant get to the bills from the kick panel side.
Now to clean out the area behind the bill you can remove the kick panel and if you dont have factory AC just reach into the hole and pull out all the dirt and then flush with water.
If you have factory AC remove the 4 screws holding the plates and remove and then clean out like above.
As for the bills if they should be put / left on or leave them off?
That is all up to you. Some say it keeps mice / rats from getting into the cab but if you use the truck that may not be a problem.

I left mine in, if you pull the plastic fender apron flap down you can reach above it and access the drains. Mine werent really that dirty when I cleaned mine out before I painted the firewall last week.
