'79 Missing, Flooding?

I'm currently experiencing a few problems with my '79. It may be more than one problem happening at once, and I'm trying to solve by process of elimination. I need some expert opinions ON this. Here's what I have.......
1979 F-150 4x4, 351M, 2bbl carb, C-6 Auto.
Here's the symptoms.
FIRST PROBLEM.....
Long after the truck warms up to operating temperature (about 1+ hours of driving), the truck starts to run like it is flooding or missing. It only does this while in gear, and usually happens from take off until it shifts to 3rd. The problem is it only happens sometimes.
If I drop the truck into neutral, it instantly runs smooth and does not feel like it is flooding or missing. In other words, I don't have to floor the accelorator to clear it out. If I stop and shut the truck off, I can start back up and it will run fine for a while. When it acts up, it seems worse under load (upgrade, pushing snow, etc.). I just had a rebuilt carb installed, but to no avail.
Any ideas?
My first thoughts would be .......
replace fuel filter
bad modulator valve?
Vaccum problem?

I guess I shouldn't have used the word "flooding" to describe the symptoms. I don't think it is flooding at all since I just had a factory rebuilt carb installed.
It's probably more like it's not getting gas, or maybe losing spark.

Hi all, thanks for the replies. Just wanted to bring closure to this thread.

Turns out two of my spark plug wires were rubbing on the steering shaft u-joint, and wore right through to the core. They must have been only arcing when the wheel was in a certain spot. The wires were replaced earlier this year, so I kind of overlooked the obvious.

Also, the vaccum "tree" on the back of the carb was loose, the vaccum hose to the trans was kinked, and the modulator valve on the trans went bad.
Seems to be running well now (knock on wood).
