I am experiencing a similar and inconsistent 3-4 shift. I’ll tell my dealer just so it is documented.
Currently waiting for my back ordered ac compressor.

3-4 has always been the and consistent, I’m not to worried about it.
It’s the random harsh clunk around 8-9-10 that bothers me most.
24 f50 gas with 55k miles
It's Ford's workshop manual. They constantly had new TSB's regarding what to do with the 10 speeds and have recently moved almost everything from the parts lists recommended in the TSB's(which had limited success) to the symptoms chart which is very vague.
My 2023 has had the 4th gear drop/surge since, literally, day one. Rather than a programming issue, I think it is more a mechanical issue. 4th gear is also where the torque converter locks up, on both the R140 and the R100, so there may be some mechanical hanky panky going on there.
FWIW, I took my 2023 in early on for the steering TSB, and mentioned the 4th gear slip, they supposedly rebuild the transmission valve body. I say supposedly... because I find no evidence that they opened the transmission up, and there are parts on the invoice that are suspiciously missing... like a pan gasket and new oil. My 2023 has 36000mi, now, and still does it, more or less, with predictable regularity, but I'm not seeing any other issues like some others have. I don't have any top-end clunks like some of you. That is not to say I'm not concerned... I fully expect this transmission to poop the bed, eventually. That's what extended warranties are for.

Ford finally conceded to replace it, vice sending it out to rebuild.

I find it's less pronounced when I'm on the accelerator decently, more pronounced when I'm tip-toeing around rough back roads where it's difficult to get on it. Our county road is so terrible, it's all I can do to just get down it without rattling out my fillings. But when I hit the highway and am able to drive normally, the flare is less noticeable. And (it seems) after the truck is warm, the flare goes away altogether. It's always a strange/jarring/dead feeling when it happens though. It's happened since new and I've got nearly 50k miles now.
I watched a video on this company. The owner used to be one of the engineers for the transmissions. What he said made a lot of sense about how they could have made the valve bodies work better.
They have not made anything yet for the 10R100 yet. They 10R140 and the 10R80 have some kits and rebuilds.

Because I drive around neighborhoods all day, I can almost predict when it's going to do it. I also have a theory about the fluid draining down after shutdown, then it has to pump it back up after you get back in the truck and start off, again.... that's when it REALLY does it. I am in and out of my truck 20 times a day...
Starting in 2023 the transmissions didn't have the drain back problem. In 2020 to 2022 trans had a Drain back torque converter. I see you have a 2023 and a 2025 do they both have same Problem? Charlie 98 SSM 50260 - 2020-2022 F-Super Duty – 10R140 Automatic Transmission –

exhibit a delayed engagement into drive and/or reverse on initial start-up. The condition may occur
at times after sitting over night or for a couple of days. This may be due to the transmission fluid
draining back from the torque converter. This is a normal characteristic of the 10R140 transmission
and has no effect on durability, do not attempt to repair. Advise the customer to allow more time after
first engine start-up and before shifting into gear allowing time for the torque converter to refill.
