Have you verified your actuators work
Are you positive the problem lies on the primary (switching) side
There were several pats ststems that integrated with the door locks and the RKE over the years
You should first make sure you are dealing with the right system and wiring diagram and the correct diagnostic info
All that power lock diagnosis is in each years service manuals
Those wiring diagrams are just a start, you need the diagnostic flowchart from the service manual and a few pinpoint tests

Yes. IF the master switch is wired to the RKE (spliced somewhwere), then Pin 3 (regardless of color) must be 12V constant. Do not confuse Pin 6 BK/WH, that is for the power windows and should also be 12V.
See if the switch and RKE are connected from Pin 4 at the master switch. Unplug the RKE and meaure resistance with an Ohm meter.
Connector C3051 between the switch and RKE may be the point where the wires change colors.

I'm not sure what you mean by "The buttons on the door don’t work". If you mean they don't lock/unlock any of the doors, I understand. If you want 2010 wiring diagrams for the door switches, just let me know.
If the door switches DO work on the front doors and the fob works for all doors, it's hard to believe the door switches don't operate the rollup.
The switches are inputs to the Smart Junction Box (SJB) as is the fob. The wiring from the SJB to the doors uses the same wires no matter whether it's operated from the switches or the fob.
The switches don't work because they probably never controlled the door locks directly. The fed a signal to some type of Ford RKE module. The aftermarket RKE module can only operate like a standard power lock switch by switching the power to the lock actuators. It can't convert a "signal" from the seitch to power the locks.
