P0407, P0488, P1000 error codes

P0407, P0488, P1000 error codes
I need help figuring out how to solve these error codes. Error codes are P0407, P0488, and P1000. I have tried almost everything I can think of including replacing egr valve. The intake manifold looks fairly clean from what I could see. The truck is an 04 and has the egr throttle body with the functioning throttle plate. The truck does not have the throttle plate currently. I don't see anything wrong with the truck in terms of performance and it runs great. I need to get the codes cleared so I can smog the truck and can't seem to figure out what is causing the codes.
