I've held a 65-66 box up to the firewall of my 1964. It would be pretty major surgery to get it to fit. The firewalls between them and the 61-64 cab in that area is quite different. The placement of all of the holes is way off. Possibly grafting that portion of the firewall into the early cab but that would be a lot of work. This fella on eBay sells a core for less than I'd think you'd have in time trying to adapt it to work.
I bought one of these when they were a few bucks less. Still a good deal when I found that to core my heater core was about $300. The one in the link has served me well.
To secure the heater core into the "core frame", instead of soldering it (which I'm not that good at) I used JB Weld to glue the core to the core frame.
Now with this said. If I read you right. The latter boxes will mount up to the bolt holes in the cab and all the ducting and controls are fine?? If so, "I" would consider drilling another hole in the firewall and sealing up the one or ones not needed.
