Sounds like something didn't get put back together properly. What part is rubbing the rim, because this shouldn't be able to happen with stock rims. IF you have aftermarket rims then all bets are off, someone could have purchased rims with an incorrect offset and you'll need to get rims with the correct offset.

If everything is stock and was replaced with stock parts, then it shouldn't rub. It should have a good half-inch or better of clearance depending on your stock rim size. My '99, 2003, and 2004 all had 16" rims, I did MANY brake jobs and never had the calipers rub.
From that picture I see coil springs, which means '05+. Your rims should be NO SMALLER than 16", more likely 17".
Again, either something wasn't put together correctly/torqued properly, or you have incorrect components in the system. Given that everything looks rusty I'd say you have stock parts.
Show us a straight-on view looking at the hub/brakes. Something doesn't look right about the pad/caliper mounting bracket.
