So my son put a new battery of of one the other vehicles into our 2000 expedition in reverse. I tried to rectify and set it properly, but the terminals are sparking in the correct position. Also, the alternators smoked some battery is good cables are good checked with multimeter. Any advice would be great. Thanks guys.

Hate to be the bearer of bad news but hooking the battery up backwards on any computer controlled vehicle will fry multiple circuits. At the very least youll need a new ECM/PCM possibly more.

Also best to start your own thread and not tag on to others as information can get all mixed up between the OP and yours.
But as a hint if the magic smoke was let out of the alternator then that could be why the cables spark when hooked up but more testing would be needed to make sure.

Disconnect the large wire on the starter and the alternator. Try connecting the battery cables again and see if the sparking occurs, if it doesn't (which I suspect it won't) touch the large wire back on the alternator or starter and see if either sparks, if it sparks note which component it does and replace it.
Repeat for the other component if sparks result when connecting it's large wire.
Small spark for a fraction of a second is probably a good sign. Like the size of the tip of a pen, and not loud. If this is all it is, then leave it connected and make sure it doesn't get warm in the next few seconds, then see if it starts etc.
Large sparks are bad, like big and loud and maybe with a buzzing sound accompanying it. if it connects like this, the terminal will probably get hot in the next few seconds after it is connected.
If connecting it causes smoke anywhere, then disconnect and consider having a professional look at it, or prepare to start some major electrical troubleshooting if you know how to work on cars.
