I bought a 91 crew cab long bed f350 with a 460 coupled with an e4od transmission a few months ago. About a month after I got it, a seal on the trans blew out and dumped all of the fluid in a sonic drive through (we still got our milkshakes though lol). Since that happened though, I've been thinking of what else could go wrong.
What are some general things that should be checked or replaced beyond the basics?
I've changed the oil, checked fluids, new plugs/wires, new aftermarket cone filters, new full exhaust and a few other minor things that I can't think of off the top of my head.
I bought a 3g alternator to replace the 2g it currently has but have yet to do the swap. The truck does have a slow parasitic draw that I haven't figured out yet as well.

the draw could be the alt but it could also be a lot of other things.
On your e4OD, get more cooling Stat. if you have the original trans cooler lines, get the 1997 larger diameter ones (they are sold out there if you look for em)

Since I don’t have any idea when fluids were last changed, I replace all the fluids: engine oil, antifreeze, transmission, transfer case and differentials. I usually end up replacing parts of the brake system so that fluid also gets flushed out with new.
What aftermarket cone filters? None of the OEM filters are cone shaped. Your factory air box not only had a filter for the PCV system but it got cold air from the grill area.

I read that it could be the alternator and thats another reason why I am planning to upgrade to the 3g alternator from a Taurus. It's in my garage. I just need to pick up some larger wire to do the swap.

The previous owner removed the original airbox/intake and put in aftermarket cone filters. I'll have to look into the pcv system to make sure it's all good. Would it be worth while to revert that modification?
Most of the fluids have been changed. I have not done the diff or transfer case yet though. And it had the brakes redone by previous owner with paperwork to prove it.

Yes. The stock intake is very quiet and is sufficient to supply all the air the speed density system can handle, and then some. And on that note, the stock air system supplies a significantly greater mass of air than a cone filter will, because it's sucking cold air from behind the headlight, rather than hot yucky air that's already been through the radiator and/or A/C condenser.
Besides, without the stock airbox, where else are ya supposed to leave your tools when wrenching on the engine?!

Why?
Was the trans recently out?
Front pump bushing replaced?
Front seal replaced?
Make sure front pump bushing is installed correclty.
You can put a small screw into front seal to prevent it from popping out.

Mercon V, a deep pan(4x4 trucks had deep pans, but if yours wasnt 4x4, be mindful of clearance before making the switch. if you ever wanted to make your life nicer, a 4r100 pan has a drain bolt on it. would also require using the bolts from the trans because your year had a cork gasket. The cork gasket pan and bolts are different than the nicer gasket released in 1996(mid year) for the e4od. the bolts are longer.. or maybe it was shorter....
IF you put a aftermarket cooler and the new lines into service, you shouldnt need anything else (with mercon v esp) but if you had the transmission out for overhaul, a reverse cooling mod is a must have for real heavy duty e4od backing trailers that weigh a lot. the trans doesnt cool while in reverse. not a problem for most people.
Also ensure the converter is locking normally, locked converter will make a lot less heat. When towing, know how to use your OD button on the shifter. (do you?)
And......... there may be more mods but they become either more internal on the trans or they become diminishing returns. a pusher electric fan for the trans cooler. a trans gauge so you can monitor temp. a bigger better cooling fan or fan clutch.
