The alternator in my 86 inline 6 F150 has gone out and I ordered a replacement from AutoZone. It says it fits my vehicle. My 86 has a quick release wire connector and the new alternator does not. Anyone know where the yellow and where the green wire go to? I looked at the wiring diagram but I'm not very good at electrical. Any help is appreciated!

The one they gave you looks to be a G1 and yours a G2 fire starter.
The new ALT should have a pig tail of wires built into the ALT so you will need to cut your plug off and splice your wires to the pig tail.

The plug shown in the first photo, with the yellow and green wires, is the plug for the voltage regulator (VR). It will plug into your new G2 ALT, but it the ALT will not work. Feel free to try it as is, I did. My point is to plan on replacing your VR plug with a 3 wire plug. You can pick this up at the auto parts store. I am just trying to save you that second drive back to the store.
It seems the newer VR needs all 3 inputs for the VR to work, 30 years ago 2 wires was good enough.

So I ordered the correct style of alternator from rockauto.com. waiting for it to come in. If the two wire plug needs to be changed to a three wire, where does the third wire hook into?

Just match up the colors on the new 3 wire VR plug.
The third wire is white in color, it will tap into the small white wire on the other larger power out plug.
Please report back if you have to change the VR plug to get the ALT to work, I did, sharing you experiences helps other that will read this in the future.

Sorry for the delay. I didn't get the new alternator installed until yesterday and I've been letting my battery trickle charge to make sure everything was fully charged. I did not have to replace the two wire connector to a three. The truck starts right up. The alternator came with the three extra wires as seen in the pictures but my old alternator never had anything hooked up to that plug.
Interesting, I recently replaced the ALT on my 86' with a 302EFI. I had to splice those three wires into the trucks harness. The guy at the auto parts store, swapped over the pulley off the old ALT. Those new three wires fix an issue with the OEM connector that would come loose and cause a fire...
I believe they charge the battery. edit, looks like they go to the ING switch and choke (?). I'm no expert. This link should have the wiring for the ALT in it somewhere. Not sure what they do on your 6 cylinder

You either still have the wrong alternator or at the very least you have the wrong pulley. You needed to replace the serpentine belt pulley with the “v” belt pulley that was on your old alternator (shown below). Have you verified that it is charging without that other plug connected?

The only thing I will say is I see the battery ground cable is on a bolt to the ALT
FYI the factory had that cable going to the frame, see the bolt holding the cable going to the starter up on the frame?
The NEG cable went to that bolt then on down to the top starter bolt.
With it done that way the frame and the motor are grounded.
Then there is a 10 gauge ground wire from the left side of the motor to the firewall to ground the cab.
