2013 5.0 codes not clearing

Guys I have permanent codes for random misfire and cyl 7&8 misfire. Also have one for a crankshaft position relearn code since I tried to do it without success while the other codes were present.
The misfires all had to do with tuliped valves in the heads which I have since repaired and the truck runs better than ever now. Using my scan tool I can see there are no misfires and it is running well within all parameters.
The issue is that drive cycle monitor will not clear the heated O2 and O2 monitor parameters. Without that cleared I don’t have a full drive cycle and the permanent codes can’t clear. I’ve looked through the Ford documentation on how the emissions monitors work and it seems that the O2 can’t clear if there are present codes. So it’s almost a catch 22, if the drive cycle monitor won’t complete I can’t clear the codes to get the drive cycle monitor to complete.
The O2s in the rear were old so I did replace them but still nothing. Even the catalyst monitor somehow completed even though it isn’t supposed to be able to complete without the O2 completing…..
Any way to get this thing to fix and complete so I can get the codes to clear? There are zero pending codes.

I just finished a similar problem with a 2018, multiple issues that put me in a circular spiral. In my case I had a small wire harness chewed by rodents (but not visible) and radiator shutter actuator malfunction- the two were not related.
I signed up for the Alldata $20 for one vehicle for one month. This is a great service that let me pin test each code to determine the issue. Only took part of a day to clear up all but the actuator, that took a week to get the part. Good times for sure. Anyway, the persistent little yellow light is gone.

P0307 - Cylinder 7 Misfire detected (permanent)
P0308 - Cylinder 8 Misfire detected (permanent)
P0315 - Crankshaft Position System Variation Not Learned (pending, confirmed, permanent, mil)
It started as a P0307 which we tried swapping coils but it did not follow. The 0300 and 0308 then started and I also suspected a head gasket due to coolant loss, “making” oil and pressure in the degas hours after driving. I did stupidly try a crank pos relearn but due to the misfire codes I could not get it to complete. (Truck would not allow to rev high enough)
After much research, since I was going to pull the head for a gasket, I figured the valves had started to recess and tulip as these are known for with 180k miles. My suspicions were confirmed as almost all of the intake valves were bad.
We replaced, lapped all Intake valves, lapped and cleaned up exhaust valves, new timing set, camshaft position sensors, gaskets and put it a
back together.
It started and runs greats. No sign of a misfire or running weird. I have a Bosch scan tool as well as HP Tuner VCM scanner. I can confirm all O2 switch and read well within spec. Long term Fuel trims are under 5%. The truck runs VERY strong.
We’ve put 700 or more miles on it since the repairs. I’ve sent a clear code signal to try and get the monitors to run and clear off in one drive cycle. It hasn’t worked. It eventually cleared off everything but the two O2 monitors and has stayed that way. Last thing we did was replace the rear O2s. The front O2s have been replaced a few months ago and the MAF has been cleaned recently.
Exhaust is all stock.
Not sure what else to do as the catalyst monitor clears and I know it isn’t supposed to unless the heated O2 monitor is working. So that tells me the O2 monitor SHOULD be clearing but for some reason can’t. That’s why is suspect it is some stupid catch 22 with the permanent codes that won’t let the monitor clear which from what I understand won’t let the codes clear. Round and round we go.
The monitors on later Fords have changed. The catalytic converter monitor will run even if the O2 monitors have not. We have a fleet of these trucks and getting the monitors to run sometimes takes awhile. I suggest you read up on permanent codes. They do not clear until they see the fault gone. The fact that you don't have any pending codes tells me everything seems ok. The only thing I can suggest is that almost all the vehicles in our fleet only tolerate OEM oxygen sensors. Early on when these came out we tried aftermarket sensors and they would not set the O2 monitors. We have found that only OEM work. Good luck to you, it can be frustrating.

I put Denso O2 in the rear for the heated sensors and they seem to be functioning fine. I do know that Fords can be picky about parts but really? The price difference is more than double! The front are Bosch from the factory and that’s what went back in. There aren’t many other brand name options for wide band O2s.
In your opinion how long is “a while” for the monitors to run? I don’t want to replace the O2s again but I also want this CEL to clear.

They should be listed in your data list. They are components, misfire and fuel system. They must be ready otherwise the other monitors won't run. I would check and see if they are ready. If they aren't no amount of miles will matter. I can probably get you a copy of the drive cycle tomorrow. As far as the O2 sensors go, were they OEM Ford Bosch, or parts store Bosch? There is a difference, even Denso from the parts store is different than OEM. I'm not saying that the 02 sensors are the problem, but I have seen it many times where the aftermarket 02 sensors would not set a code or turn the light on but would keep the monitor from running. Look closely at the continuous monitors listed in the monitors list. Good luck.
A Permanent DTC Driving Cycle requires a total of 10 minutes of engine run time, consisting of 5 minutes of vehicle operation above 40 km/h (25 mph) and 30 continuous seconds of vehicle operation at idle.

I did reset the DTCs again, so. Is it’s having to go through and set everything else again. So I will continue to monitor them.
If you can get the specific parameters for the drive cycle monitors that would be helpful.
Project Sho89 has the drive cycle posted. Even though it is for a Fiesta it mirrors the one I have for 2013 f150 with a 5.0. Try to run the cycle. Start from a dead cold overnight soak and follow the cycle. See where you end up. Make sure you study it before you go. If the o2 heater and o2 monitor run that will be good. As far as the Rockauto o2 sensors, lots of times they claim oem but they are not. Unless it came in Ford packaging or Motorcraft it probably isn't Oem. Lots of bad parts out there nowadays.
