My sincerest apologies for not following up sooner. The dealer's never figured it out. I used an OBD2 utility to reset the Battery Monitoring System (BMS) back in March and have not had a single issue since. I cannot believe the dealer never tried this over the past two years. I live in Florida and this think gets soaked regularly.
Did you reset when the lights were not flashing? That is the issue I have is I can never get it to a place where the lights are not flashing.

As much as I hate it I think it is time for a flat bed ride to the dealership.

Pull both battery negative leads for ten minutes, should reset everything so you can get in there and do the reset. Will the truck start with the FOB?
There was a thread recently where someone was sending off their BCM for an overhaul. There wouldn't be any need for programming I assume because it is already registered to your truck. It was a few hundred bucks I think.
