I have a 1994 f250 4x4 351 E40D w/ 150k, bought the truck a few weeks ago. Truck ran great and shifted good as well. The check enginge light was off and on when I got, so I pulled the codes and it had 553 Secondary Air Injection Circuit failure, 565 Canister Purge, 558 EGR Vacuum, 621 SS1, 622 SS2, 631 TCIL, 626 CCS and 629 TTC. Again the truck ran and shifted great. Before I ran a bunch of circuit tests I pulled the PCM. All three capacitors were leaking bad there was an another element that had corroded and ate mostly through a wire.
I called NAPA and checked on a PCM (F4TF-12AG650-PA KEG0 EFI-SD48B), after checking on the part they stated that there was only one CARDONE in the nation and it would take a week to get in. So I went to Autozone and they could get a BSE (EM1160) the next day.
Anyways, put in the new PCM and now the truck goes from 1st to 3rd with the torque locking up. It is throwing a 633 code for 4l light indicator fault.
If I put the truck in 4l it shifts as expected.
I put the old ecm back in and all is good, minus I know the PCM is dying.
My gut says the PCM I got is not the correct one, will do some circuit tests on the trans harness as well.
.
Oddly enought I was just reading a post a couple of weeks ago about a similar issue on here.

I have no idea what a BSE is without the rest of the numbers. But it sounds like the wrong one for your truck with a CALIBRATION code of 4-76A-R00.
You need the PCM with number on part of F4TF-12A650-PA or the part number of F4TZ-12A650-PA with the code of KEG0.
Their are a lot of these for sale on line.

Thanks for the reply.
BSE is the company and the part number is EM1160 which list as a replacement for F4TF-PA or PB. It is the same cheap one sold on Rockauto, Orielly and such, a step down from the Cardone I reckon.
