I personally would of left the bolts loose so you could show the dealer this poor workmanship, ask him where the plastic pieces / covers are and go for a ride with a tech to listing to your metal noise.
I would hope these workmanship issues are reported to the Ford HQ and assembly plant to find out how this is happening.
I'll have to look into a into a part #. My SRW 19 does not have them, and I have yet to see them on any other Alumi Duty I have looked at. Not that I've looked at a huge number of them. It would be interesting to know what years and models have them. I'm surprised I haven't seen any threads on the subject like there have been with the under hood insulation.
Edit- I might have found it, they call it a Filler
if you feel drift while driving...most likely is you track bar bolt at the track bar bracket....it needs to be retorqued...if you hear a fell a click pop while slow speed turning then it is defintely this nut/bolt
