I see all these Intake Piping Kits (SPE, H&S, Pure Diesel, No Limit, MPD, Pusher, etc)... replacing the factory upper and lower intake manifolds with metal or plastic tubes which is cool for the most part, but removing the lower intake manifold also removes the throttle body and it's never addressed as to if the throttle body is reinstalled or what happens with the electrical clip that attaches to it.
Is the Throttle body optional or something? Can a tune override the throttle body? I don't get it.

A diesel motor has no throttle body. Non-existent, nada. If you would have time to post a picture that may help people here to identify what you're speaking about. I think I know the butterfly valve you are speaking of but that would not be considered a throttle body, it's more of a back pressure creating valve. Full Force Diesel sells a H&S made delete kit to remove this valve. I would only recommend deleting this if your truck has been EGR and DPF deleted.

Ford tends to disagree on the Non-existent, nada statement about the TB on the 6.7 PSD. Perhaps they changed it to "butterfly valve" on newer models
Ford does label it as a throttle body. It's purpose is for EGR, otherwise (such as if all of the EGR hardware were removed) it is not necessary. It generally looks terrible in there by 100,000 miles.

I'm assuming that if you're deleting the Upper/lower intake manifold with a Intake Piping Kit you also have deleted the EGR cooler, if you deleted the EGR cooler then the truck has a tune and the tune probably negates TB presence.
I was kind of looking for someone who has installed a Piping Kit.

Note: My air management hardware is stock including the air filter so I don't meet the requirements of 'have installed' but I'll explain what I know.
If the EGR system is gone, which requires a delete calibration on the PCM, the TB is no longer required and you just need to fill that space with something compatible. You'd have to talk with the tune vendor to confirm if their calibration deletes the throttle body (I'd imagine all do for this scenario). For the actuator electrical connector, just protect it to prevent moisture intrusion into the electrical system and secure it out of the way.
